Logan,
I'm ready to change the gears on my MM03. I went to Houston Performance yesterday (a Mustang specialist). I told them I wanted 4.10's. They where a little concerned that it would mess up my shift points and my speedo.
Heres what I want to do,
4.10's
thermostat
Plugs
Reinhart chip.
Apart from picking up the rev's a little, and the HP alot, what else can I expect to see ?.
They wanted about $400 to change the gears ( Motorcraft) does that sound right ?.

The reinhart chip is perfectly programmed for the 4.10's. You can expect 20rwhp and 30 rw tq from the chip alone.
The 4.10's are by far my favorite mod and I tell ya, they "fix" the car.
You can run 4.10's without the chip, your shiftpoints will be fine, but your speedo will be out, at least it is in mine. Ford is insisting that that shouldn't be the case anymore, but I haven't had a chance to get the car back in for them to troubleshoot it. Reason it shouldn't be an issue is the elimination of the speed sensor in the tranny. PCM now uses wheel speed from the ABS sensors to run the speedo.
Houston Performance are a good bunch of guys. Just tell 'em not to worry about it. It's a known combination that works wonders.
Does that price include the gears? If so, you're getting a decent deal. If not, it's a bit steep labor wise.

re: chip prices. All I can say is call Dennis. HE IS THE MAN!! got my chip t-stat and plugs in 3-4 working days, next stop dealer for Mobil one oil change. talked to sevice dept. about installing chip and parts, said they would check with higher ups. got call next day saying chip must be bad! could not get car to run right. called dennis 8:05 a.m. he calls me back then gets dealer on too [all on his dime] he gets tsch on the phone and walks him through the process, tech gets car running, calls me and says I have a new car.next day dennis calls dealer then me to make sure everythings ok [again long distance, his dime] long and short of everything, parts $353 labor $260 results: i kept stock gears just put chip plugs t-stat in, car now behaves like a muscle car should, takes longer to shift into o-drive,seems quicker, more fun. by the way if you hold pedal to the floor car runs out of speedo b-4 it shifts into o-d.!!!!!140 mph in third gear @5200 rpm did not get new driveshaft[dealer has 5 cars in stock] drove 2 others, both shook mildly above 85,mine doesnt oh yeah all this and 19-20 mpg! think of it,less than 1% of cost of car for new parts[assuming your brave enough to put them in][not all of us have 3 car garages] why wait?

I bought my gears from Dennis and found him to be incredibly helpful... however you can get the gears from Summit for 189, here's the ford part number FMS-M4209G410. I couldn't find a link.
The best thing about Ford gears is that the shims that are in the car work perfectly, they don't with after market.
Regardless of where you get the gears, ensure they are Ford Racing gears!
