Does anyone have the Ford part numbers for the left and right cobra exhaust manifolds?

Call Steve at Tousley Ford Parts in White Bear Lake, tell him your from one of the mustang boards (SVTperformance.com) he will get you a very good deal, and you wont need part numbers (looks like about $145 ea...)

I'd suggest the FMS Mustang shorty headers.

EDIT:
The ones i bought off of ebay from a Cobra dohc with the same rectangle ports (Marauder) as opposed to the more oval ones are,
RF 3R3E 9430 BB
RF 3R3E 9431 BB

I bought a used set from a member here. Will my current exhaust connect up to the new cobra manifolds? The flange ends look different. I found this pic.

no, not a direct bolt up. i dont think the flanges are in the same place either. should not be a problem for your exhaust place to fix. the benefit of the cobra manifolds though is so that you can buy a mustang center section and extend the back of it a bit and make it fit the stock catback.

Once I get the cobra manifolds installed I'll trailer it to my local shop to connect everything up again and then cut the X-Pipe out for an H-Pipe.

I have the pieces that connect to the manifolds and come down. They are from a x-pipe from a cobra. It had long tubes and had to cut the stainless x down for the long tubes. I wonder if they would work.

I had a local shop fab up an entire 2-1/2" system with Magnaflow cats, an X-Pipe and Flow Master 40 mufflers. It will be easy and convenient to just bring it to my local shop. Thanks anyway.

You mean take out the stock "H" pipe for an "X" pipe.

I don't like the higher pitched V6 sound it makes with the X-Pipe at around 2000 - 2500 rpm under light throttle, which is where I'm at the majority of the time. From what I've read, the H-Pipe will give a deeper tone. I hope.
